Chapter 5 Phylogenetic Tree Construction

چکیده
The problem in phylogenetic tree construction, is to find the tree which best describes the relationship between a set of objects. We are mostly interested in the case when the objects are species or taxa. carrot whale chimpanzee human Figure 5.1: Phylogenetic tree of 4 species Phylogenetic Tree Construction is based on Cladistics, the systematic classification of groups of organisms on the basis of shared characteristics thought to derive from a common ancestor. The basic assumptions of cladistics are: 1. Any group of organisms are related by descent from a common ancestor. 2. There is a bifurcation (binary) pattern of cladogenesis. 3. Changes in characteristics occur in lineages over time.

Linear time construction of 5-phylogenetic roots for tree chordal graphs
Inspired by phylogenetic tree construction in computational biology, Lin et al. (The 11th Annual International Symposium on Algorithms and Computation (ISAAC 2000), pp. 539–551, 2000) introduced the notion of a k-phylogenetic root. A k-phylogenetic root of a graph G is a tree T such that the leaves of T are the vertices of G, two vertices are adjacent in G precisely if they are within distance ...

In optimizing the area of Very Large Scale Integrated (VLSI) layouts, circuit interconnections should generally be realized with minimum total interconnect. This chapter addresses several variations of the corresponding fundamental Steiner minimal tree (SMT) problem, where a given set of pins is to be connected using minimum total wirelength. Steiner trees are important in global routing and wi...

متن کامل5-th Phylogenetic Root Construction for Strictly Chordal Graphs
Reconstruction of an evolutionary history for a set of organisms is an important research subject in computational biology. One approach motivated by graph theory constructs a relationship graph based on pairwise evolutionary closeness. The approach builds a tree representation equivalent to this graph such that leaves of the tree, corresponding to the organisms, are within a specified distance...
